"It would have been sickening to drop points because of that," Fletcher said. "We've got to be bigger than that and show character and come back from it."
The Scot's pressured after conceding the penalty and McManus made it 2-1 in the 77th by knocking in a cross from substitute Shaun Maloney. McFadden added a third goal in the 83rd minute with a shot from just outside the penalty area.
Lithuania rarely threatened Scotland's side of the field in the first half. In the second, the Scots looked content to keep the ball away from their opponents.
Scotland is still in contention for a spot in the final tournament from Group B, along with World Cup finalists Italy and France. Scotland, which has 18 points from eight matches, faces France next Wednesday.
"It's still going to take a lot for us to be there," Fletcher said. "We want to be there and we're going to give it our best shot."
